"Super-" often implies simply "above" or "in addition to" (supervisor, superintendent, etc.) From Latin: "above, beyond, in addition", but no specific degree.

"Mega-", literally, denotes one million. From Greek meaning "great".

I've got to go with "Mega" on this one.

well, if we look at the etymologies of these words, "mega" comes from the Greek word for "great" or "large," and "super" comes from the Latin word for "above" or "over." the key thing to note here is that "mega" signifies magnitude whereas "super" signifies position.

so if you're asking which one of these abstract terms is "larger," then "mega" would make more sense as "super" does not necessarily connote anything about size. now, if you asked which one was "higher," then "super" would stand a much better chance.
